I wonder what they do with the body? Must raise all sorts of issues - need for an autopsy, need to keep submarine position secret etc. etc.

As far as I know, the body is kept in a deep freezer onboard until it can either be transferred to shore via helicopter lift, or until the sub can arrange a meet with a surface ship.
I may be wrong here, but I believe the bigger boats have a freezer especially for this reason?
